How much tissue is required for a HLA peptidomics project?
It depends on what your goal is but 200mg of tissue will result in up to 25000 peptides, whereas 10% of this starting material will generate between 8000 and 10000 peptides.
How many cells would one need to see specific HLA peptides with MS?
It strongly depends on the physico-chemical properties of the peptide that you wish to see but as a rule of thumb Alithea would ask for 1 million cells as a minimum requirement
What is the minimum number of peptide copies per cell in order to still see a signal?
Alithea has shown copy numbers of ~6 per cell, but it strongly depends on the peptide characteristics. Some peptides are better detected by the MS than others or have a higher recovery during the laboratory procedure. Nonetheless, an initial optimisation step will be performed to evaluate whether the peptide of interest can be detected.
Is data with lower copy numbers per cell, like less than 60, still reliable data?
Alithea has developed its protocols to minimize the variation as much as possible. For example, isotopically labelled peptides used for quantitation are introduced early in the protocol to correct for laboratory variation and limits of quantitation (LOQ) are calculated. Nevertheless, there is always a small error margin in laboratory experiments.
Which antibodies does Alithea use for HLA pulldown?
For HLA class I pulldowns we use use the W6/32 antibody For HLA Class II puldown we use the HLA-DR antibody.
Is Alithea able to measure Post-Translational Modifications (PTMs)

Is the MS data that goes into the database curated in house?
Yes, we curate our own MS data and the external data. We have stringent quality control in terms of processing, manual curation and validation. We check the number of peptides, purity (8-12 mers) and the number of 8-12-mers expected to bind. Then criteria apply.
